In the Windows 11 version of Microsoft Paint, when I go to save an image with layers I get a notification saying my layers will be flattened in the saved image and I won't be able to edit them. This happens if I try saving as PNG, JPEG, BMP, and GIF.

How do I save an image in MS Paint without flattening my layers?

You can't, as of now.

As many Microsoft apps, Paint has features that are half-finished. They added layering capability, but didn't think about adding native format like .psd, .xcf, .pdn, etc. to preserve layering.

.png, .jpg, .bmp, .gif, .tiff and .heic are the only formats that you can save as. All are for plain raster graphics and are supposed to be used for display, not editing, and thus don't support layers.
