Probably from Sanskrit वरुणद्वीप (varuṇa-dvīpa, “island of Varuna”), therefore a doublet of Brunei.

Usage notes
Both the terms Borneo and Kalimantan are used to refer the whole island, yet the differences are mainly dialectal (Borneo are used in all three countries; while the usage of Kalimantan is restricted into Indonesia, or the Indonesian portion in the strictest sense). In the past, the latter term was also used in Brunei and Malaysia, mainly by left-wing political groups (e.g. North Kalimantan Communist Party).
